He's not upset because of the potential upheaval of his son's life.

He's not upset because of the unpleasantness facing his son.

He's not upset because Don Jr. will not be focusing on running the Trump Organization.

Trump's upset because he knows that (as he himself said) his son is a "fuck up" and will implicate him, perhaps inadvertently. Perhaps intentionally. Like a good Shakespeare play, the son will vanquish the father.

To be Trump’s escape vehicle. When it is apparent that Jr is going to get indicted, and Daddy knows his charges are coming soon, he can make the agreement to 1) pardon Jr, 2) reluctantly resign for the good of his family, and 3) get his pardon from Pence and fade into history.
This way Trump’s ego can convince him that he did a heroic thing, and we can elect a Dem Prez and Congress in 2020 and get started on fixing this goddamn mess.
