Could they do the same at all of Trump's other properties and conduct searches for the information missing from those folders?

I kind of doubt it or they would have done so already (you would think). But that would, I think, be an appropriate response to Judge Cannon's shutting down the criminal investigation until a Special Master has been chosen and has gone through the 11,000 documents.

All the living areas,.. office areas,... and storage areas of tRump Tower that he or his family occupied in New York.

All the living areas,.. office areas,.. and storage areas that he or his family occupied at the golf course at Bedminster, New Jersey.

Exhumed the Ivana casket buried at the golf course in New Jersey and check for presidential and/or classified/top secret documents hidden or stored there.

Then if the pilfered presidential and top secret documents fail to materialize get a search warrant for the Ivanka,.. Don Jr.,.. and Eric properties for stolen governmental documents.

5. No, they probably won't. At the very least, I hope the FBI is conducting undercover surveillance

of all members of the Trump crime family and his minions (especially Michael Flynn, Roger Stone, Paul Manafort, Eric Prince . . .) to see if they attempt to transport to other locales any stolen documents the FBI did not find in their search.
