Seen this asked but had not seen it answered and I was wondering myself so I did a little digging and it would appear that Flynn will lose his military retirement:
Military retirement pay is not automatically stopped for incarceration AFTER retirement.
According to the Hiss Act, as amended in 1961, only convictions (after retirement) for "crimes of national security."

I would say this qualifies as a national security issue.

Plus thats not the only possible charges, its just what they decided to use to get him to flip.

Since no other charges are likely to be brought, "possible" charges are irrelevant.
Presumably the agreement with Flynn was intentionally designed to avoid his losing his pension.

Legal Charge accordingly to avoid this from occurring in order to get Flynn to plea. Notice also,if any of Flynn's so called evidence or lack there of,he will know doubt be subject to recharging by Mueller.
