iTunes 6.0.1 not encoding certain tracks?

iTunes 6.0.1 not encoding certain tracks?
I do a lot of downloading of live material (mostly FLAC and SHN files). After uncompressing those files, I convert them to AAC to put on my iPod. Since updating to 6.0.1, it seems like out of every 5-10 shows, one track simply doesn't appear to convert. It doesn't matter whether I use AAC or mp3. iTunes acts as though it is converting, but the file never appears anywhere within my lists. Thoughts?

1. Maybe joining two tracks together?
Check the end of the previous track, maybe it's there?
