I read an interview with Wilson and Shea, and they described how at one point, they cut up the various story lines into paragraph segments, then shuffled them all together in some kind of chronological order (except for the flashbacks...and flash-forwards). At least that's what they said. They might have been putting the interviewer on...
To me, the trilogy was all about revealing The Prettiest One, ie., Our Lady of Perpetual Motion. Leviathon's sister.
