They are trying to set a legal precedent. The schools rule against discriminating against people on the basis of the sexual orientation is not part of the Federal regulations governing federal aid to the school. They are going to argue that the schools policy discriminates against their religion practices and traditions, as well as their right to freely associate because it will force them to associate with people (ie gays) who, by their behavior, make it clear that they do not agree with the groups organizing principle, Christianity.

There is a problem arguing this though, because Federal regulations make it clear that a group can deny a student the use of the schools property and resources, which is what happens when you ban some people from being members. They are getting around this by saying that gays can participate and use the same property and resources, but they can't be official members or officers, and so they won't have any say in the administration of the group.

The important thing to note IMO, is that this is not directly about their own desire to avoid homosexuals. It's to set the legal precedent that prohibiting discrimination on the basis of sexual orientation is itself discriminatory against their religious beliefs.
